Update via apt-get went wrong. Please help!

Today an ssl certificate expired, so I logged in to my ubuntu server with carbonio to upload the new one. When I logged in, ubuntu showed a notice that there were many updates available. I ran apt-get update and then apt-get upgrade, as I usually do on my servers, and as I did on my previous zimbra server. Unfortunately it started updating Carbonio too! I saw some carbonio errors. I don't know which ones. They were too fast. Now Carbonio services mailbox and webapp are not running. I proceeded to update my certificate anyway and restarted the server, but still same services not running. I ran carbonio-bootstrap but still same results. Any ideas how to diagnose this? This is one of my client's servers, so it's urgent to get it fixed. Please help!
