Is there an option either in the web administration or by CLI command to set the option for the dark mode theme so that it is active by default?

activate dark mode by default for all accounts within the domain, is it possible?

Try modifying the COS manually with:

su - zextras
zmprov mc default carbonioPrefWebUiDarkMode TRUE
